I completed dota 2 as my choose your own game for steam quests yet the dota 2 quest tells me to check games and doesn't register I have it so I can't complete that one??
How does that make sense?

I have a similar problem. The game is in my library but AWA don't see it. Synchronized my library more than once but still no Dota 2 game listed.

My guess is that the updates for DOTA 2 may affect whether it disappears from your account on AWA. I think something similar happens with Warframe.
